The most common are whether you need a bag, whether you want your food heated, and how you will pay. If you do not recognize these questions, the exchange can feel rushed. Usually asked for bentō, onigiri, or other ready-to-eat items. Answer はい、お願いします (Hai, onegaishimasu) or いいえ、そのままで大丈夫です (Iie, sono mama de daijōbu desu).
お支払いはどうなさいますか。
How would you like to pay?
O-shiharai wa dō nasaimasu ka.
A polite way staff ask for your payment method. You can reply 現金で (Genkin de) for cash, or name a card or IC payment method. You may also hear the more casual お支払い方法は? (O-shiharai hōhō wa?).
カードでお願いします。
By card, please.
Kādo de onegaishimasu.
Use this when you want to pay by credit card. For other methods, replace カード with 現金 (genkin, cash) or the name of your IC card.
温めていただけますか。
Could you heat this up for me?
Atatamete itadakemasu ka.
A polite request you can use if staff do not ask first. Point to the item or say これ (kore, this one) while asking.

Useful pattern
Many store questions end in か (ka), the question particle. To answer yes, say はい (hai) and often add お願いします (onegaishimasu) to sound cooperative. To answer no, say いいえ (iie) and add a soft refusal like 大丈夫です (daijōbu desu). For example, 袋いりますか → はい、お願いします or いいえ、大丈夫です。For 温めますか → はい、お願いします or いいえ、そのままで大丈夫です。The pattern ～でお願いします (～ de onegaishimasu) lets you specify a method: カードでお願いします (by card), 現金でお願いします (by cash).
When to use it
Use these phrases only in the specific situations they describe. 袋いりますか comes after your items are scanned, so answer before the staff finishes the transaction. 温めますか is only for items that can be heated, such as bentō or onigiri; if you are buying a cold drink or snacks, staff will not ask. お支払いはどうなさいますか is a polite, slightly formal question; you may also hear お支払い方法は? (O-shiharai hōhō wa?) in busier stores. If you want to ask for heating yourself, say 温めていただけますか and point to the item. Do not assume every store accepts every payment method; ask カードは使えますか (Kādo wa tsukaemasu ka, Can I use a card?) if unsure.

Convenience store staff speak quickly and politely. A short はい or いいえ with お願いします or 大丈夫です is perfectly natural. You do not need to use long sentences. If you do not understand, you can say すみません、もう一度お願いします (Sumimasen, mō ichido onegaishimasu, Excuse me, once more please). Staff may also ask お箸つけますか (O-hashi tsukemasu ka, Do you need chopsticks?) for bentō or prepared foods.
One thing to watch for
Answering はい to 袋いりますか when you actually do not want a bag, because you think はい is always the polite answer.
Try this instead: Answer truthfully. If you do not want a bag, say いいえ、大丈夫です (Iie, daijōbu desu). If you want one, say はい、お願いします (Hai, onegaishimasu). The same applies to 温めますか: はい means you want it heated, いいえ means you do not.
